The different conditions and the rapid changes in the environment by which fungi pathogens are subjected to during their infection cycles, e.g. different cultivars, use of fungicides, temperature variations, make the rapid responses of plant pathogens to these a must for the species to continuously survive the challenges. The ever-growing sequencing capacities have greatly improved the easy of which genomes from different isolates of one species can be assessed and compared, specially when a good reference assembly is available. These tools coupled with classical techniques for karyotyping and a good phenotype assessment can be of great value to analyze the impacts of variations of the genome structure in the organism fitness. Different rearrangements including aneuploidy, polyploidy, and the sharing of accessory chromosomes have been tested for their impact in the interaction host-pathogen, and in this seminar some interesting results will be discussed, including those from Candida albicans, Fusarium oxysporum, and Zymoseptoria tritici.
